My Opinion: Easter Eggs is not 100% a religious thing. Not all people are going to think Easter is about Jesus and stuff. Maybe Atheists would thinks it's about eggs and bunnies, stuff like that.
A reference is called an Easter Egg. It is called that in every game, and nobody in other websites has EVER complained. They have been using that name for years.

Yes. Easter Eggs have been a definition of references for many years.
Easter Eggs are not only references but also jokes and bits of hints put in by the developer.
It is referred to that as usually Easter Eggs are considered hidden, much like the references/jokes in games. (E.g. the Dinnerbone nametag, Order 66 in Episode 6).
I don't see why the name is considered offensive unless the Easter Egg itself is considered offensive.
